Won’t the sun start expanding at some point and won’t that affect our orbit? I mean we will probably all be baked to death by then so it won’t matter I guess

Is that why Pope Gregory said to skip Leap Years when the year is divisible by 100 and not divisible by 400?

No, for two reasons:
1. Centennial years are only leap years if they are divisible by 400. This means 3 leap years get skipped every 400 years. So the “average” calendar year over a 400 year period is actually 365 days, 5 hours, 49 minutes, 12 seconds.
2. If you’re smart, you realized that this should actually make the seasons shift more over time using the orbit time in your OP. That’s because the orbit time you listed (365 days, 6 hours, 9 minutes) is not the correct time when accounting for seasons.
You see, that is the sidereal year - the amount of time it takes the Earth to rotate a full 360 degrees around the Sun from an independent frame of reference.
However, seasons are based on the equinoxes and solstices - which are a function of Earth’s rotational axis relative to the Sun. Since Earth’s rotation “wobbles” a little bit over time, the Sun doesn’t cross the equator at exactly same the moment that the Earth finishes its rotation around the Sun.
This is the tropical year, which is approximately 365 days, 5 hours, 48 minutes, 45 seconds (20 seconds earlier than the average year of the Gregorian calendar). This means the Summer solstice will theoretically be 1 day earlier every ~4,300 years.

As far as the divide by 400 thing goes, another simple adjustment of the calendar solves any problems caused by that.
