This requires a constitutional crisis. The President is the Unitary Executive for a reason. The Founders did not decide on a council or a board - they decided upon one man, a President, to run the Executive Branch.

I think he could fire a few of the most dangerous.
He then can have a 50% minimum reduction in pay of all remaining EPA, Education, Healthcare and similar other bloated agencies and let them leave on their own.
If said employees become angry and start causing shite you can very publicly fire them thus dramatically reducing their ability to get another job.

If had a process in place to remove the "protected status" of all govt employees, if he can put it in place he can reduce the headcount by 100K or so.
