FBI Refused White House Request to Deny Russia Stories

The direct communications between the White House and the FBI were unusual because of decade-old restrictions on such contacts. Such a request from the White House is a violation of procedures that limit communications with the FBI on pending investigations.

It's an ongoing investigation in which WH staff members (and possibly higher) are implicated. It violates established procedures for the WH to contact the FBI while the investigation is ongoing. I won't even comment on the NYT b/c it's immaterial to what people are upset a/b here.

I think you should read the story again. The NYT accused the president of treason, with no sources. He asked the fbi to issue a statement to rebuke the report, but they cannot because the case is still open.
And now cnn is reporting it as if it's a shining example of journalism.
