We have a new mananger in our company that is a dwarf. His car is rigged to have pedal extensions and so far he is very normal to deal with. I am still new to dwarfism etiquette. I know they do not like to be called midgets. Are there any other things I should be aware of?

I like you. You take a lot of heat here (and some of it deservedly so), but I like you (no homo).

Yes but most of my stuff goes over his head, and he gets very short with me

By normal, I mean we have been able to avoid the subject of his dwarfism entirely and he seems very level headed and astute.

How about you just call him by his first name?

dont call him midget would definitely be a good start.
Dont stand behind him and rest your nuts on his head "they hate that"
dont make any short jokes
dont talk about how nice it is to dunk
dont tell him to look over there "if its something he wont be able to see"
dont ask him where he shops
dont ask him could he get something off the top shelf

I was once at a fraternity party and there was a random midget there. That's how you know the party was off the chain

They hate it when you hold your hand straight out and ask them to see if they can reach it.
