I want to root my S4 but I have a question about losing native samsung apps. Is there a way to get them back? Can I still download anything from the Play Store?
Any advice on the easiest way to do it or what to do after it is done would be appreciated.

Well after you root your phone you can just flash the stock rooted image of your phone. So it will be exactly the same as before root but you will have super user access.
That is one option at least. Go to xda-developers forums and find your device and follow the instructions there.

Really just the Shealth for tracking my steps and food and shite.
And I like their email app because I can use non google emails on there too.

XDA is your best friend when it comes to rooting and finding whatever you need for android phones.
I've given classmates and friends the specific links for them to root their phones and they're so technologically challenged. If they can follow it step by step, I'm sure anyone can.

Rooting doesn't remove the apps. It just gives you the ability to do so. Root the phone. Then download an app called Titanium Backup (get the paid version). You can use this app to freeze apps, remove apps, and make a back up of your system.

You can just root your phone and flash a stock image, which will still have everything you're used to, but with the added root capabilities.
Or, if you're willing, venture to the XDA forum for your carrier's version of the S4, go to "Android Development" in that section, and there will be a post on that first page with instructions on how to root. However, you'll also find tons of alternative ROMs that you could flash, many of them being Samsung based but with enhanced functionality.

To reiterate and add to what others have mentioned:
1. Rooting just allows you to remove bloatware (system apps that normally can't be removed) and to install apps that require root.
2. You can leave it at that or flash a stock ROM that's been debloated, or in the case with my GS2, I initially flashed a stock ROM that removed the Carrier IQ corporate spyware.
3. You can have fun and flash custom ROMs that add a ton of options and make using your phone more convenient and fun.
Do your research and find out what recoveries are available for your phone. My favorite recoveries are 4EXT and TWRP, though the most popular in general is ClockworkMod (CWM). 4EXT and TWRP aren't available on nearly as many platforms as CWM.

I've never used paranoid. Cyanogen gives you so many options and things you can change and customize that it will make your head spin. I think its one of the best ROMs out there and it's probably the most popular for all android phones.

I have a rooted S4 running Hyperdrive (custom ROM). I still use the Samsung Apps that I want. The only thing I lost was Verizon's Visual Voicemail, but I downloaded an 3rd party app and it works just as good.

The act of rooting an android phone does not remove anything from the phone.
Rooting simply unlocks the bootloader so that you can flash different ROMs or make changes to other systems on the phone.
And you can surely find a Touchwiz ROM that's "debloated" but still has some of the apps u want.

If you don't care about touchwiz then cyanogen is a great option.
Once you get your custom recovery installed (like the other poster mentioned twrp or cwm whatever) you want should make a nandroid backup of your device at that time. With that backup you can always revert back to it just in case. Also you can make a nandroid of say a touchwiz ROM and say a aosp ROM (like cyanogen). This way you can run whatever you feel like by just restoring your nandroid backups. You will get the hang of it and it will be easy soon enough.

You will probably have more luck with cyanogenmod on your phone. I believe PA is mostly focused on getting their version of Kit Kat rolled out for Nexus devices at the moment.
