Includes all the schools within each state, not just the university of Alabama and Kentucky .

I'd say Kentucky in basketball. You have arguably two all-time Top 10 programs in Kentucky and Louisville right off the bat with 10 National Championships between the two of them. Western Kentucky has been to a Final Four, a couple Elite Eights, and 7 Sweet 16s. Eastern Kentucky, Morehead State, and Murray State have had some success as well.
Then you have Bellarmine University who has recently won a D-2 National Championship (2011) and has been consistently good in the last decade. Georgetown College won the NAIA National Championship this year in basketball (had another in '98).

also WKU's current coach, Ray Harper, had a machine rolling at Kentucky Wesleyan with like 6 straight national title game appearances

On the Alabama side, Troy and UNA both have some Division II titles.

That's really tough. It seems like you have bama as a top 2ish program in football and kentucky as a top 2ish program in basketball. I don't know about UL but a poster above said they're around a top 10 program, and Auburn is roughly a top 15 program. I have no idea how all the smaller schools can compare, but it's a good topic.

Well let's see here.
Bama has Auburn. Kentucky has Louisville.
Pretty easy answer, bud.

read the title 3 times before I realized it didn't say Wichita State is more dominate

I would say North Carolina has Kentucky beat if you are counting all the schools in one state for basketball.

You would be correct. North Carolina and Duke eclipse Kentucky and Louisville by a good margin. Add NC State with their two NCs into the equation and it's not even a debate which state is better for basketball.

NC in basketball is probably the best state in a collegiate sport. UNC and Duke are both top 10 programs, NC State is top 20, and even Wake Forest has had pretty good success over the years.
But in terms of Alabama vs. Kentucky... I'd say Alabama, but I'm kinda biased.
