When they give measurements about below or higher than bullseye, do they mean exterior of red bullseye or center mass of it?

So exterior of bullseye is about a half inch high then...?

Depending on what type of target you are using.
This may help LINK
For a standard rifle scope I always start off at dead center then adjust based on caliber and what range I intended using the rifle for.

I drew about 1.5" bullseye on paper plate, was hitting top of bullseye at 100", so in thinking I have close to a 150 Yd Zero then

If you get five inside a golf ball target, you're good.

Is there any benefit to sighting in at 100 TD's if you know where your bullet needs to be at lets say 50'yards to be zeroed in at 100 or 200 yds?

Since loads can be different, it is good for confirmation of the trajectory. Also, it helps to practice at your longer hunting distances. My first shot over 100 yds was a little off and I had a long blood trail to follow before I shot him again in the thicket. the last couple years I started sighting at 100 just for the practice.
