Look up the legal concept of estoppel before you do anything.
If your contractor can convince a judge that at some time during the installation either you or your wife saw that a wrong color was being used then he is likely to rule against you. If the wife likes it I'd keep it and let it slide, or you might end up paying more by way of time and Court costs.

Should I have him redo it in the correct shingle? Is it wrong to accept his mistake and ask to be compensated (Since my wife seems to be okay with the current ones)?

For shits and giggles I'd tell him "Hey El Jefe, you put the wrong shingles on my house and my wife is pissed"

If you really wanted to be a hard arse, this would be the thing to do.
Give him a choice-
1)Full replacement of shingles as specified.
Or
2)10% of fee refunded as settlement for getting the shingles wrong.
Or
3)Legal action
2)is the easiest option for him.

If the wife likes them, let the guy know they are wrong but you are going to let it slide. Be sure to leave it good but with him knowing he owes you. You will eventually need a guy to get on the roof for something in the future, that is when you call in the favor.

This is what I'd do. Let him know in case one of his foreman or other employee is at fault for getting the wrong shingles. He would want to know if someone isn't doing drugs on their own time.

If it's the same brand different color if the color ok such as black to weatherwood I wouldn't blow a fuse.
Weatherwood typically the most common color and cheaper. Reason you can buy in bulk weatherwood or ownes Corning driftwood and sell it. I had so much weatherwood and storm came through. I was selling mine for $5 less a square, had a lot of inventory, and still making a lot of margin which is rare on shingles due to I bought in bulk and it was a slow housing start year.
Typically weatherwood goes with anything. If you look at newer subdivisions the homes with various siding colors weatherwood or Owens Corning driftwood is the most common shingle color or even sometimes put in the restrictions on lots in new subdivisions.
