Film versus Performance is key here.
She did well in, what I consider, decent comedy films early in her career - mainly Burglar and Jumping Jack Flash - Hollywood didn't really know what to do with Whoopi - whether she was supposed to be the female Eddie Murphy or the black Meryl Streep.
I thought she was impressive, but understated, in Star Trek: TNG (and she appeared briefly in some of the films, IIRC).
But, she had strong performances in Ghost and The Color Purple, also fairly early in her acting career. Of those, I think, clearly, The Color Purple is the finest film in which she's appeared to date. I can't even recall the last significant live film in which she appeared (other than the Sister Act franchise). She does a lot of voice work and that makes sense, because her face doesn't exactly scream "movie star".
So, I'm going with the easy answer, The Color Purple.
