They've both published them. There's also been crossovers with other comic companies: Batman vs Aliens, Superman vs Predator, ect.
The Marvel/DC crossovers tend to fall into two categories. Sometimes it was just assumed the characters lived in the same universe. For example, in Batman vs Spider-Man, the two knew each other and had a history. In other stories, the fact that they were from different universes was part of the story and the plot revolved around getting people back to their own universe.
One of my favorites was Superman/Fantastic Four. In it, Superman finds out that Galactus may have been responsible for the destruction of Krypton and turns to the FF for help finding out.
