I like the idea that the Jack seen in the Pilot was not the Jack on the plane, but it doesn't make sense how Jack (not from the plane) got to the island in the first place. So there goes that theory....unless...Jack was dharma and was already going through time travel and the jack on the plane was coming back to the island after leaving.... probably not what happened, but I like to theorize.

The very first scene of the pilot Jack wakes up in the middle of the jungle, off the beach from where everyone else is. You'll notice that he is the only one not on the beach to start the series. He wakes up in the same manner as he does in the beginning of the second half of season five when its in the 1970s. I'm thinking it could have something to do with a time jump.
I also just finished watching the fourth episode "Walkabout" which is the first Locke centric episode. I'm not saying this is what happened, but I noticed that the writers have left open a huge opportunity to use a major twist at the end of this series.
Based on the pilot and the fourth episode, it is completely plausible that for the entire series Jack has been Jacob and Locke as been the anti-Jacob and the two have been playing "the game" with the survivors of 815.

I'm not saying that Jack wasn't on the plane. I'm just saying that its completely plausible that the Jack we have watched for five seasons, isn't the real Jack.
Again, this is all speculation. However, the writers have repeatedly said that there are somethings that took place in the pilot that will show that the entire series has been planned since the beginning.
