The Puffy Shirt/Low Talker episode was good too. "BUT I DON'T WANT TO BE A PIRATE!"

The one were George does everything the opposite of what he would normally do. It's the episode he got the Yankees job. That is my favorite one to watch.
+1,000. This one is pure greatness.
The Room Mate Switch and The Contest immediately come to mind as well.

Lots of great ones mentioned; I also like "The Magic Loogie" where K-man and Newman claim Keith Hernandez spit on them.

The episode with the Gortex bubble coat the George has to exchange for all the liquor he knocks over. George and Kramer also get double parked by Sadam Hussein. Its also the chocolate Bobka episode where Seinfeld's 14 year puke streak ends after eating the Black and White cookie.
"Look to the cookie!"
"Look to the cookie!"

Pretty much every episode from season 3 or 4 til the end is a classic.

Most underrated bit is Kramer sending Elaine endless faxes from different restaurants to her landline.

I'm a little partial to "The Alternate Side".
The rental car counter scene usually makes me laugh pretty hard

The problem is Seinfield is about the best scenes and one-liners...it is hard to have "best episodes"
I love your work on the BCS but have to disagree completely with that comment. I thought Seinfeld did a brilliant job creating dovetailing storylines that were funny in and of themselves (humorous one-liners only adding to the joke).
For instance, my favorite episode is actually a two-parter, "The Boyfriend." In it you have the great Jerry/Elaine/Keith Hernandez love triangle - highlighted by the parallel car scenes between Jerry/Keith and Elaine/Keith. You also get Kramer and Newman recounting the spitting incident at Shea Stadium (along with Zapruder footage to boot).
And the "piece de resistance" - George and Mrs. Sokol at the unemployment office (leading to both the awkward date with Mrs. Sokol's daughter and the greatest end to an episode ever - "And you want to be my latex salesman?"). Every scene in that episode works to form a great story (and it's one of many like that).
Seinfeld created a number of great one-liners, but there were a number of episodes that worked to establish storylines for each of the main characters and tie them in to one another with outstandingly funny results. (In "The Boyfriend" you had Jerry and Elaine both breaking up with Keith, Kramer and Newman helping Keith move, and George attempting to get Keith to call Mrs. Sokol).
