While Ive enjoyed the season I feel like we havent progressed the plot very far.

Mike is the other part of "us".
As in, if we keep getting heat, my bosses are going to make me eliminate where it came from. Which is mike.
He has a hand on his gun and basically says "you're the reason we're in this mess, and if it goes much further it's going to be bad for you [us]"
You dont' consider that a threat?

To be honest, I can see both schools of thought on this.
Sure, it was technically a threat, reaching for your gun.
But it was a threat like a small kid threatening a bigger, strong kid. Sure, he reached for his gun, but it wasn't much of a threat to Mike seeing as how he would've gunned Nacho down with the ease.

The threat came from Nacho, not the gang. The gang can't find out about Mike and Nacho, which means that Nacho can't tell the gang where the heat would've came from. The threat, IMO, was right then and there with Nacho losing his cool. Mike immediately told him what the frick was up, and Nacho piped down.
