Well, if Dany doesn't die, then the only other option in my mind is that she gets the Iron Throne. I don't think Dany gets the Iron Throne in the end, but she will be incredibly important to defeating the Others in the final battle. So long as she goes down in the endgame, I don't think she'd be a wasted character.
EDIT: Misunderstood question. Thought OP meant final 3 episodes of the series, not season.

Very interested in whoever ends up on the throne and what religion if any they will follow
The faith militant seems to be very anti Targaryn, and deffinitly wouldn't be for any incest going on. And I assume the Faiths downfall will be it's over zealousness which to me will lead to a fall of popularity in the faith of the 7 overall, which could lead to a new religion or a retooled version of the 7 by the end of the series with the new king

Not necessarily true. The kings since the Targs haven't exactly been morally pure by any stretch of the imagination. Robert with his gluttony, gambling, and womanizing; the Lannisters with their incest and bastards, ect. The Targs were generally fairly accommodating to the faith.
