I think this is a deviation from the books where the Faith Militant was seen as almost pro-Targ.

I don't think they'll be around in the end for that to matter but whoever replaces them will be interesting.

More Pro-Aegon, and even they had a major problem with him: his incestual marriages. Once Aegon died though, all hell broke loose. Maegor, the third Targaryen King, disbanded them and hunted them down and killed.
