My wife quit working last month and is still receiving paychecks. She emailed and called the company earlier in the month, but they haven't fixed the issue (she got another yesterday). What's the proper protocol. Does she just send the amount back? What are the tax implications?

I had this exact situation happen to me. They eventually realized their error and asked for the money back, but they tried to screw me on some unpaid PTO time. I sent them a check for what I thought I had been overpaid and never heard from them again. It didn't show up on my W2 and there were no tax implications.

Don't spend the money, of course. Call them again and tell them it needs to be fixed. You want to make sure they actually adjust your payroll records, so when your W-2 is issued, the money is not included on there.
