Mario/Donkey Kong/Bowser

Why did Nintendo choose Bowser to be Mario's main opponent and not DK, when DK/Mario were the original enemies?
Random video game thought. DK seems to be a better boss in almost every way

You could also ask why is Mario rescuing Princess Peach instead of Pauline, the damsel from Donkey Kong, in Super Mario Brothers.

I almost put that in here, but he even becomes friends with DK in later games...I just don't understand why they thought Bowser was a better villain, and if they did, why put DK in the original

Well, I think Donkey Kong was originally supposed to be a game very similar to the Popeye arcade game that was popular at the time. Miyamoto didn't want the player fighting another human (like Bluto), though, so he changed it to an ape, drawing inspiration from King Kong.
Mario was in the Mushroom Kingdom for Super Mario Brothers, so Miyamoto probably wanted a new damsel and new antagonist for this more whimsical environment. I'm just guessing, though.

Probably because the mario lore was just taking off at the time and Nintendo wanted to try a different villain to keep it fresh.
I don't think they initially knew how successful the franchise would be.

The damsel in Donkey Kong was just called "Lady" and was renamed to "Pauline" years later. In similar fashion, Mario was originally called "Jump-man."
There was no damsel in Mario Bros. The goal was to simply kill all of the enemies on the level.
The damsel in Super Mario Bros was Princess Peach, as you know. I think Daisy was introduced in Super Mario Land for the original Gameboy. The main antagonist in that game was some sort of alien in a UFO, if I remember correctly. Whatever happened to that guy??

That's why I was confused. "Mario Brothers" is an entirely different game than "Super Mario Brothers." "Super Mario Land" was the Gameboy game and was also an entirely different game than the other 2.
To recap:
Mario Brothers: No damsel / princess
Super Mario Brothers: Princess Peach (where she wore a white dress and had red hair for some reason, see image below.)
Super Mario Land: Princess Daisy
