Just came back. Did 3.5 days in Tokyo and 3 in Kyoto and thought that was perfect.
In Tokyo, you should definitely go to Ginza, the Tokyo Station area, Roppongi Hills, and Harajuku. Since you have kids, the area around the Tokyo Dome could be a nice change of pace. Batting cages, bowling alley, and a roller coaster are all right by and pretty affordable.
Kyoto used to be the capital of ancient Japan up until the 1600s so there are lots of historical places to visit, including Shinto and Buddhist temples as well as the palace with 1000 Buddhas.
Train from Tokyo to Kyoyo is less than 3 hours and about $120 per person each way
