I've got little holes in almost all of my bigger variety tomatoes. Are these worms or bugs? I've never had this problem before.

What is causing it and how can I kill it?
Can I still eat them if I cut away the nasty part or cook them thoroughly?

Without seeing a picture I would guess Tomato Horn Worm. They feed on green tomatoes and typically leave a hole about the size of a pencil. They are tough to kill but you can spray with BT or track them down and pick them off 1 at a time. Look for droppings on leaves then work your way up. They are green and like to curl up in the forks or stay pinned next to the stem so they are tricky to locate.

If they are more like pin holes around the tops of the tomatoes they are probably a flying insect that you will have to spray to control.

Birds. Hang strips of aluminum foil on the plants. Also, get an owl decoy and put it in the garden. Both will keep them away.
