I always assumed it was after the Death Star was destroyed. Imperial spies probably found out the name of the rebel pilot and reported it to Vader. He had to have figured that the Skywalker was his son. He was actively searching for him.

On another note, in E3 Jango Fett's head is cut off in his helmet by a light saber. Later Jango's son Boba Fett picks the helmet up off the ground. Wouldn't his dad's head still be in the helmet?

I just assumed he could tell by his presence. He felt Kenobi, and he clearly felt Luke as he was trying to shoot him down.
I thought he already knew about Luke by the time he and the emperor talk about him in EP 5?
