One of the nitpicky things just for the sake of being nitpicky of ID 1 was how many aliens must have survived. Yeah the ships took a lot of damage and crashed... but there seemed to be a significant percentage of all those ships that didn't seem damaged. The humans would have a lot of clean-up fighting to do.

Could be what the sequel addresses. Perhaps Will Smith's kid (and many like him) has grown up his whole life with Earthlings fighting an alien guerrilla force. A force that cannot retreat, but must fight and beat the Earthlings to eventually recreate their mothership/smaller ship/just the super weapon. Maybe the new weapon is under construction. Hell, perhaps the aliens are now even using humans as Body Armor like they did with the tentacle alien in the first one. Which creates a sort of "Terminator" scenario where you don't know who is human or isn't, at least initially.

This alternate future may also have future "steampunk" weaponry, where our "modern" tech is used interchangeably with some of the tech we were able to harvest.

That could be neat. Having yet another invasion force is a cheap out from what we were told in ID4.
