II and Brotherhood are basically one long story. Brotherhood picks up literally the second after II ends. Revelations is the final part of this story, but takes place in a different place and later in the character's life.

The story from II and Brotherhood is the best story I've ever played in a game. Ezio is the best character in any video game series for me.

My recommendation is read up on what happened in I through some wiki page. Interesting game when it came out but way too tedious now.

Play II and Brotherhood. If you really like the story then I would recommend Revelations. It's a pretty good game still. The story isn't up to par with the previous two but the gameplay is a little tighter. There were some frustrating mission types (fort defense).

III wasn't very good. I played through the Ezio storyline multiple times (at least 6 times each). For III, I played it once and was done.

IV was pure awesomeness. The story isn't the strongest, but the location and gameplay is great. Easily the most fun game of the series.

This. I found myself spending a ton of time looting ships and upgrading my own so that I could fight the big boys.

Yup. The story was terribly written, but the game made up for it with pirate awesomeness.
