It's not a plot hole. The eagles aren't mindless beasts for Gandalf to order around, they are highly intelligent beings whom aren't concerned with the affairs of mortals.

Reading the additional Tolkien works would give these "plot hole" folks some enlightenment.

the problem is, there are multiple instances in both trilogies that they actually are there at Gandalf's whim.

Just like the ent's didn't care about the affairs of men and elves. I suspect the eagles are the same. The eagles help Gandolf because he is a friend.
