I have no idea but my best guess is that when they wrote the first 23 episodes, either they didn't know it was going to be 22, or the plot if written in general the episode to episode are written from season to season.
This could have what happened. They knew shape shifters would make an impact starting in season 2, but they didn't know who would shape sift and if important characters would get involved. So they wrote episode 23 knowing it wouldn't air till season 2. Why they choose to kill off charlie with this I have no idea. Probably some contracting issue or something that they had to kill him off so they had no way to work around the extra episode.
I'll just let it slide, I think I will enjoy the episode. I remember it being decent. I haven't watched it yet so IDK. I'll comment monday.
one more thing while as you went further in this show it got more season plot driven instead of case by case driven. You can easily sell a vaulted episode for a show like this at this point in the story. With Fringe you can watch episodes out of order and still enjoy it at-least with the first two seasons. When it comes to shows like Lost , you can't watch any random episode without being LOST. (even though you are pretty much lost even watching it 20 times in a span of 2 weeks )
one more note, there are episodes in season 1 and 2 that add nothing to the overall plot but are still good. This episode is kinda like that.
