Lots of great ones to choose from, too many to list.
My personal favorite is Field Trip, the one where a huge fungus-like creature intoxicates/immobilizes people with some kinda spores, and then makes them hallucinate while the fungus consumes them.
Second for me is the episode where there is a hideous monster that looks human to almost everyone but certain people can see what it really looks like, but no one else believes those who can see it. Can't remember the name of this one.

This would be my pic for #1. I remember seeing that back in the day, when something amazing on television wasn't immediately brought to your attention by social media. Not complaining about that of course, but being sort of broadsided by Dourif's performance in that without expecting it was something I miss about television back then. It's hard to explain. Sort of a "I can't believe what I'm seeing" type of feeling.
I have a soft spot in my heart for Quagmire. That would be my personal favorite pick. Not that I believe in any sort of cryptozoology stuff but I've always been interested in it.

The Host - porta-potty Flukeman was the best creature IMO

Our Town - Arkansas chicken plant.
Home - Creepiest episode ever.
Terma - Mulder and Krycek in Russia.
Any episode wiht Krycek and black oil
was money.
Detour - Camouflaged Florida creatures - similar
to Predator movies.
Arcadia - Killed for not following the home owner
association rules.
Funny Episodes
Postmodern Promethius - black and white Cher
loving Frankenstein.
Dreamland - Michael McKean as Morris Fletcher.
X-Cops - Cops episode with Mulder and Scully in
South Central L.A.
