can you use same itunes for two different apple id's?

Here's the story, the fiance's iphone 6 is being delivered today. Her laptop is giving her trouble in regards to her itunes and she needs to use the itunes because she lacks room on her phone to do it over wifi. I downloaded ios8 and updated my ipad the other night on my desktop and used itunes.
Is there any way she can use the itunes on my desktop to perform her backup so she can transfer everything over tonight when she's setting up her phone? Any other ideas?

Yeah you should be able to just plug it in, back it up, and then when you get the new phone, plug it in and just make sure you select the right backup file to set it up with

give her a unique logon for the desktop & you'll be fine
