Final Drive Timeout/Challenge - Why??

The play was a 6 yd completion in bounds making it 3rd and 4. 49ers were hustling around to try to get another play off in order to keep the drive moving w/o taking one of their TOs. Payton decided to call a TO to give the refs time to review.
Question is why?? Isn't a short completion in bounds short of the 1st down exactly the thing that you wanted the offense to do? Sure the refs blew the call but I would think Harbaugh would have preferred the 20 or so secs back in return for 6 yds of field position that did not give his team a new set of downs.

Because if we keep them from getting a first, the game is over. Therefore, you want them to have to go more yards. Obviously it didn't work.

They had TO but did not call it. I assume they chose to save bc they still had a long way to go to even sniff FG range. They were on about their 30 yd line.
3rd - 4 with your QB hustling to get his team to the line w/o the use of a huddle to design a play.
Well actually Payton calling the TO and challenging gave us enough time to throw a hail mary since 49ers scored quickly. It actually worked in our favor.

Time wasn't really that big of a factor there. Stopping them on 3rd down and 4th down ends the game

Time out should not have been called.
