Plenty of options to choose from.
Right now I'm replaying Far Cry 3 and the option to stay on the island is one of the worst ever IMHO

Lol, it was hinted throughout the entire game that staying wouldn't be a smart option. I made the choice to stay on the island and the character got what he deserved

Any Metroid game. I didn't see one past Prime, but as great as those games were, the endings were extremely meh.

Dragon Age 2's ending made no sense to me. Anders blowing up the Kirkwall Chantry just sort of happened with nothing before it.

Metal Gear games are tough for me. I love that they don't just roll credits and all, but the plot gets so lost up it's own rear, it's hard to make heads or tails out of who is who, and you begin to not care. The end of MGS4 still annoys me.

Good call. Good thing the game was a blast to play, but that ending made me want to break something.
DLC made up for it.
