I'm using the Wii U e-shop, but I don't see a way to filter the results for virtual console or more specifically by console type, e.g. N64.

They're shutting down all Wii (Wii, not Wii U) online services very soon, if they haven't already. Including the Wii shop

I've heard that the Wii shop will stay open for a while at the rate they're putting things on the eshop

The wii eshop isn't going anywhere until they get all of that content ported over.
