Which was something TOTALLY different in 1896. That was the time of Teddy Roosevelt and 40 years after a Republican freed slaves.

Actually the Republicans haven't changed in that time. What has changed is the democratic narrative.

Thurgood Marshall argued & essentially overturned this embarrassing decision with his victory in Brown v. Board of Education.
I am a bit surprised they were GOP appointees.
What is the story behind their decision? Ideology?

Much more circumstance than ideology. After the civil war, the GOP controlled the South through reconstruction and later, military reconstruction. Through these, the GOP extended civil rights to black despite overt and sometimes violent opposition from the Democrat party.
Finally, after tensions boiled over in several violent outburst, the GOP relinquished control of Southern states back to the Democrats (known as the Bourbons in LA) in exchange for the presidency in 1877. The Democrats immediately reinstated harsh oppressions on Southern blacks. In LA, for instance, black voters fell from 90% prior to the Bourbon
Rule to 5% afterwards. The Democrats also instituted Jim Crow Laws which forced segregation in both public and private facilities.
Plessy focused on the authority of states under the control of Democrats to force segregation in private enterprises. The SCOTUS held that so long as the facilities were "equal" their separateness was not an issue under the EP Clause. There was a lot of pressure for the Jim Crow laws to remain in place in 1896 due to the violent Democrat uprising experienced in the South towards the end of military reconstruction.

This is relevant only to historians. The parties back then had entirely different issues to contend with than they do today.

But I was told the GOP was AA best friends back then. The one dissent vote was a Kentuckian by the name of John Harlan. The Lily White movement is also intriguing.

Still going on today, as LBJ & passage of CRA via GOP House & Senate in 60's was explained to me by a prominent black Republican Senator, "Democrats knew they'd have blacks in their hip pocket for 50 years."
It's all about control.
