Was the couple that Costello killed related to Costagan? Uncle Jackie? I got the impression that it was his Uncle Jackie, or maybe His father? It looks like an airport setting.

No on the first one. Unclear on the second. I assume you ask because of the ED the psych mentions. I think it might have been an expression of the fact that Sullivan is corrupt and Costagan is not. But, you also have AB advising him that marriage "lets people know you're not queer" but that was in response to Sullivan telling him he's seeing someone.
It was definitely not stated, but maybe it was implied.

I wasn't sure on the first one, just made me curious that everyone seemed to know his uncle Jackie and liked him, and Frenchy killed his wife, did it specify a reason? My conspiracy mind put Jackie nailed his wife and them both getting rubbed out.

Those chips represent the end of the world. And the movie just forgets about them.
Now, when Martin Sheen and Mark Wahlberg's characters confront him about it later, we learn that Costello actually tricked the Chinese with a package of fakes. We also learn that he's an FBI informant. So maybe the chips never existed?
Nope -- earlier in the film, we learned that Costello had orchestrated their theft, a job that resulted in the unfortunate death of the guy who pulled the job, Miles Kennefick. The film even makes sure to have Martin Sheen ask, "What did you do with the real microprocessors, Frank?"
So regardless of Costello's relationship with the FBI, the chips are still out there, in someone's hands. And if he was willing to go through that trouble, he must have had some plan to make money with them. If they weren't getting sold to the Chinese, they were getting sold to somebody.

Why didn't the black cop bring Dignam like Costagna told him to?
Is it implied that the baby is actually Costagna's and not Sullivan?

He was gay, it is implied throughout the movie. Its a metaphor for gay people having to hide who they are in society, like Colin Sullivan had to hide who he really was in the police force.

I don't think he was.
The whole impotence thing IMO was more about him not really being fully committed to that life (and that woman).
I don't think sexual preference had anything to do with anything really.
