My personal favorite is Field Trip, the one where a huge fungus-like creature intoxicates/immobilizes people with some kinda spores, and then makes them hallucinate while the fungus consumes them.

Second for me is the episode where there is a hideous monster that looks human to almost everyone but certain people can see what it really looks like, but no one else believes those who can see it. Can't remember the name of this one.

The one with the author that had an asian name but was not (Henry Chung or something) Jesse Ventura played a man in black. It had dumb-arse kids getting alien abducted either by real aliens or by the government implanting false memories. Mulder ate a shite load of pie and asked questions. It felt like an episode of Twin Peaks.
