Lots of great ones to choose from, too many to list.

My personal favorite is Field Trip, the one where a huge fungus-like creature intoxicates/immobilizes people with some kinda spores, and then makes them hallucinate while the fungus consumes them.

Second for me is the episode where there is a hideous monster that looks human to almost everyone but certain people can see what it really looks like, but no one else believes those who can see it. Can't remember the name of this one.

I don't remember the episode name.

But I'm 26 now so back when it was first airing damn I was like in 4th and 5th grade (during this episode) but I used to watch it every Sunday night with my dad.

But this episode dealt with an Apple Orchard in Michigan. I forget what happened during it. But we lived in on a farm in Michigan at that time just down the road from an orchard. As in I could see the trees from my window. I remember that episode scaring the shite out of me.

Funny

The one with the author that had an asian name but was not (Henry Chung or something) Jesse Ventura played a man in black. It had dumb-arse kids getting alien abducted either by real aliens or by the government implanting false memories. Mulder ate a shite load of pie and asked questions. It felt like an episode of Twin Peaks.

The Unnatural

Has it all. Aliens, Bounty Hunters and Baseball.

Mulder-"Hips before hands, hips before hands."

Scully-"Shut up Mulder, I'm playing baseball."

Also, a tie for creepiest between the two Toomes episodes and the one about the inbred mutant family.
