So, peter figured it out. How long before he forgives Walter. It was so sad seeing the hurt in his eyes. Also, Who do you think the Secretary is?

I think the secretary is the alternate universe Walter wanting revenge.
Or here is a hair-brained idea. What if it's this universe's real Peter? Somehow he really did not die or he was revived by the alternate universes technology...
Also, did you notice how when the "secretary" was poke with the needle, he bled rather than leaked mercury? That means he's human.
