It was about Freddie Quill, his insanity, and how that revealed how insane the master really was. He saw a lot of himself in Freddie without really being able to put his finger on why.
i.e. getting a look at how cult of personalities rise to power, and the way their misguided, occasionally misanthropic followers operate and come into being.

The movie was clearly about the relationship and interplay between Freddie and the Master. It still did not make for an interesting, dramatic, or entertaining film. Done certain ways, films like this are incredible, but this film basically just flounders.

How can you have outstanding performances but not a good film?
Well . . . The Master may be a very good example.
There were fine performances all around, but I'm not sure it really worked. It was, in fact, a love story involving Phoenix and Hoffman's characters. The cult (Scientology thinly disguised) subplot was for the most part secondary and merely a device. The relationship was the story, and I grew tired of it after awhile.
I went in with very high expectations, and that may have been the problem.
