How does Indy know if you close your eyes you won't be affected by the evil coming out of the Ark when they open it? Also, why is it that evil spirits come out of the Ark? Something in the Bible?

I don't think he knew it would work, but seeing how they were tied up it was probably the best he could come up with to hopefully survive. Why it worked who knows.

I think the spirits were searching the men's hearts at first and once they figured they're true intentions they destroyed God's enemies.

No one can look upon the "Glory of God" and survive. It is in Exodus (I think). That is why God came to Moses in the form of a Burning Bush. If Moses were to look upon the Face of God, it would consume him. Even after Moses left Mt. Sinai with the Ten Commandments, his face glowed from being in the presence of God.....or something to that effect.

I liken it to Lot's wife and the pillar of salt thing. Don't look. Have faith the righteous will survive.

I wish I could say exactly and give an exact passage, but I can't. But like the poster above said, it does mention in the Bible not being able to look directly at God or the Ark. The best thing I can find on short notice is from 1 Samuel:

"And he smote the men of Bethshemesh, because they had looked into the ark of the LORD"

They're not evil spirits, they're Cherubim, which (according to the Bible, which is literally true or a book of fables depending on your point of view) are frightening, powerful beings, contrary to popular literature's portrayal of them as cute baby angels.
