Thawne is on there as a direct result of Flashpoint. When Barry interfered with the timeline and carried him forward, he inadvertently circumvented Eddie Thawne's actions from season 1.

If that is the case then shouldn't the real Harrison Wells be there?

It's confusing the way they portray time travel, but my understanding is they said that from the moment Thawne killed himself, Eddie ceased to exist from that moment forward. All the actions in their past stood, hence Barry's mom is still dead. Only when Barry stopped Thawne BEFORE he killed her did flashpoint occur.

It's best not to think about it. They portray it in whatever manner the plot dictates.

The worst offender for me is the writers' inability to decide whether or not traveling through time equates to there being more than one Barry Allen. More often than not this is the case such as When Barry's mom dies, When Barry sees Iris die, etc, but you have other instances where he runs back in time and somehow takes over the body of his past self.
