Origin story qualifier excludes Doc Ock, who is the best villain. But it's also Spider-Man 2.
I'd go with Magneto because he's smart, intimidating, powerful, and... most importantly, RIGHT. Now Professor X is right, too, but Magneto's worldview makes sense, and he's not just angry at the world or an instrument of chaos. He has real goals that withstand logical and emotional scrutiny.

is he really a villain though?
The best villian in a comic book origin movie is Jack Nicholsan. Although his origin story was pretty lame, but he killed it IMHO.
