I thought the prophesy of the chosen one was only "to bring balance to the force". Issue was the Jedi misinterpreted that as meaning destroy the Sith when in actuality it just meant Balance

This is how I understood it after the stupid prequel writing by Lucas.
Pre Anakin - lots of Jedi, two sith
Post Anakin - kills Jedi, two left, therefore, BALANCE

Exactly! Yoda even makes a comment in Episode ii or ii where Obi Wan mentions that Anakin is the chosen one who will bring balance to the force and Yoda says something like "Misinterpreted that prophecy may be." So Yoda seemed to understand that it may not be a good thing in the end.
