Obviously The Godfather is the answer as far as favorite, but as for his best, it's probably On The Waterfront. That movie is basically a clinic for every actor over the last 60 years. It was basically the model performance by every actor of the next generation (Pacino, Hackman, DeNiro, Duvall, Caan, Hoffman, etc, etc, etc) and brought in an era of naturalism and realism to acting that was simply not very prevalent previously.

I do also respect his performance in Streetcar Named Desire, but Waterfront was better ,more widely seen and his character in Streetcar is one of the most unlikable characters ever portrayed on film. He's a borderline monster.

Col. Kurtz is also a total favorite if nothing else for the insanity with him that went on behind the camera. He wouldn't be in the same room as Hopper, the whole "I swallowed a bug" scene, and the true insanity that Coppola had to deal with Brando, his contract, and showing up massively overweight.
