Had to turn the captions on for this.

He said, "Fewer." Take that and his discussion with Sam on how to kill the White Walkers, I think what he meant is that he would have fewer enemies by making peace with the wildlings which leads to Stannis understanding why he's doing what he's doing, therefore, agreeing to let Jon use his ships.

You are correct that he said fewer, but it wasn't because he was agreeing with Jon or anyone else. It was because he is a grammar nazi. When Jon was trying to convince the Nights Watch that they needed to bring the Wildlings south of the wall, one of them said "Let them die. Less enemies for us.", for which Stannis mumbled "fewer".
