Amon Goeth, would be my number 1 based on the fact that his portrayal is based on a REAL villain not a fictional character.
And I don't want to take anything away from Fiennes, but I felt the portrayal was low-key - probably true to life and realistic and done deliberately.
There is a general resemblence between Fiennes and Neeson (Neeson is Irish and Fiennes has some Irish ancestry) - and I believe this was intentional - both Schindler and Goeth were Nazis and I remain convinced that Spielberg was trying to tell us the "both sides of the coin" story - one man's choices wildly diverged with the other's.
A great, chilling villain because of the nonfictional nature of it, but I think he loses points to the other guys on the list who were more over-the-top and had more liberty to really enjoy being bad.
Fiennes was convincing as a real person - who was also evil.

His low-key appraoch made the performance all the more chilling and incredible.
Dude was a monster.
