It only looks that way to someone that made up their mind before hearing any facts. Prior to the rule change, the home team supplied the game balls. So half of the games every QB was able to use football that was prepared to their liking. The other half of the games, they didn't try out the game balls until pre-game warmups. And those balls were picked out by your opponent.
Read this article. It is from 2013 and gives some good insight as to why a QB might want to use their own ball.

From 2000-2006, before teams were allowed to control their balls, the Bill belechek patriots ranked 15th in fumbles. Since the ball change in 2007, the patriots are number 1...........................
