The Killing is the only Kubrick film I haven't seen so I can't make a judgement on that one. As far as my least favorite, it's probably Spartacus; it's not really Kubrick's baby and you can tell. It's far from his best, but my favorite is Clockwork Orange.
I think Kubrick was aware that his films felt pretty clinical and devoid of humanity; I think Paths of Glory and Eyes Wide Shut are an exception, moreover, I just don't think he really cared. As opposed to someone like Tarkovsky, Kubrick was interested in external influence, not man looking inwards or self-discovery.
Kubrick will always be in a league of his own, and I generally don't begrudge people for not being able to relate to his themes or style, as long as you're not being too much of an idiot about it, anyway.
