Injustice actually does a good job on explaining how mere mortals can go toe to toe with Superman (special Kryptonite-based capsules that basically give super strength, density, and durability).
It also goes into the question of what would cause Superman to truly snap and lose faith in humanity.
The timeline is interesting as well.
The events that cause Superman to "go nuclear" occur 5 years before the start of the game in the Elseworld scenario:
-The Joker uses scarecrow's fear toxin laced with red Kryptonite to cause Superman to kill Lois and their unborn child, thinking it's Doomsday.
-Her heartbeat is the trigger on a nuclear bomb in Metropolis
-Superman murders Joker by punching through his chest
Things get progressively worse from there.

in one instance the baby kills her when it kicks inside her uterus.
