Where were they when the bodies were found? Perhaps there was hazardous cargo onboard and they went into a non ventilated area. You would be surprised how often this happens on ships.

I thought they were found in their rooms.

They were found in their cabin. I would check their ventilation system, possibly some kind of leak of carbon monoxide from the engine room.
