Tough call. My favorite is probably Mega Man 2 in all honesty.
But Metroid and Super Mario Bros. 3 are the holy grails.
River City Ransom is the best non-MM third party game no doubt. Followed by Final Fantasy and Dragon Warrior III.
Crystalis is underrated as heck. So is Star Tropics. They are both better than Zelda 1/2. Sorry. And I love Zelda.
