Here are some crackpot theories:
-The Inhumans have to be a part of this at some point. Not only does that tie into Quicksilver's appearance in the MCU (his wife in the comics is Crystal, cousin to Black Bolt), but it lends credence to the rumors of an Inhumans film in Phase 3. Not only that, but the Inhumans are a Kree experiment.
-Skye's father is Maximus the Mad, an Inhuman with telepathic abilities and a major villain in the Inhuman storyline. In the comics, it never goes into whether or not he has children.
-Skye is Mantis, a character whose parents were never identified by name but whose father used the alias "Brandt".
-Dum Dum Dugan is the continuity between Agent Carter and Agents of SHIELD. This introduces the Infinity Formula.
-At some point, the Defenders are formed/come into play and there is crossover between the show and the Netflix series.

Another I've seen is that the Skrull are involved, thus setting up the Kree-Skrull War or Secret Invasion. The Skrull are in cahoots with Hydra and some of the characters you think you know, are actually Skrull.

If Marvel pulls half of this off, that would be impressive. That's a fairly complex linking between shows and movies.
