One thing to keep in mind when thinking about Jesse figuring out the cigarette switch is that it happened probably fairly recently.

While many of us have watched this show over a few years, all of the events in this show have happened over just a year. The cig switch probably happened a couple of months ago. So it makes sense that Jesse could put this together.
