Basically, yes. There were some honest apparitions that were spirits, but most of them was just MIB manipulating people to do his bidding.

I remember Michael reappearing near the end and explaining to Hurley about the whispers. So I get there were some spirits.

I definitely might be getting it confused with a completely different movie/tv show. or just making it all up. I just snapped out of a really weird dream and not thinking straight yet.
I really need to rewatch Lost. Its amazing how little I remember about it after only a few years.
