That's really how I feel, but I consider OoT to be the best simply because the storyline in that game to be the groundwork for why the Zelda series is so good in the first place.

A Link to the Past is really the one that set the formula to be honest. Ocarina of Time did alot for the series, like action button, Z-targetting, and the basic combat that would prevail in the 3-D world, but the formula was established by ALttP.

Because it's garbage. They were on a great track with TP then they completely switch gears with SS. All of the most successful Zelda games have had the darker look and storyline. OoT, MM, and TP all had the darker cell shading and the more mature story. Then they completely go in a different direction with SS. It makes zero sense. I didn't even finish SS because the story was so boring thru the first 2-3 hours of the game. Very disappointed.

You're confusing a light art style with a dark tone. I'd honestly say that Skyward Sword is actually darker than TP due to its antagonist. Sure Twilight Princess looks dark, and it has it's really dark moments, but the game made the mistake of putting the darkness in much, much too early in the game. Once you've finished about a 1/3 of the game, you don't see the darkness of the gameplay or story again. A story should get a bit darker as the story progresses.

Skyward Sword is certainly more colorful, but that doesn't mean it's not darker. I never thought I'd hear a villain in Zelda say that he would torture him until his ears were bleeding from listening to his own screams. LINK

This was by far one of my biggest problems with the game. It was so restricted that it didn't feel like a Zelda game to me. So much restraint on the "open world" of Zelda made it feel like it wasn't a part of the series.

A legitimate complaint I can see. I liked it, but I can see how it is really jarring. My problem with the game was really how uninspiring the final bosses were in the game and really the final quest. Wasn't a fan of that part of the game. May change OoT being over Skyward Sword on second thought for that portion of the game.

Majora's Mask gave you this feeling that time wasn't on your side. That element played so well into the game. The fact that you could visit these same ppl and places to have them totally not remember you because, you keep turning back time.

It was dark and you really felt "alone" in the world. No other game in the series had the same affect while playing.

MM is my personal favorite next to LTTP. TP was also ridiculously good but gets forgotten somehow. Doesnt seem as if as many ppl played it.

LttP established the formula and OoT perfected it.

OoT was the most perfect way for the series to jump to 3D that anyone could have imagined.

Then MM speaks for itself. It takes something that had never been seen in a game before, at least not to that extent or done that well.

I think the fact that for the first 3D game of its kind to age so well for such an extended period of time is what adds to its perfection even more. For the first open world 3D game to still be viable as a gaming option 15 years later is absolutely amazing.
